Well it doesn't look as if the SkyServer can output FITS files, but if you
submitted a request saying format=csv then I'd say you should not be
surprised to get a csv file as a result. There are FITS utilities (try
FTOOLS, see http://fits.gsfc.nasa.gov/) that might help in the conversion.
Why don't you ask the people at JHU if they can provide direct FITS output?
