I have looked at the code in APCAL and find that it should
produce gains that are a function of both spectral window and
polarization.  I did however find a bug that might produce
what you see.  That bug is triggered by the "antenna
temperature" in the TY table being less than zero (even by
a tiny bit).  I will correct this bug and look for more issues.
Can you send me some of the output from PRTAB on your
TY table?
