I cannot know what CASA is doing.  BDFList shows what is actually in the file.  There appear to be two configurations, but you did not show enough for me to see if they are identical passed the first 2 spectral windows.  In AIPS, you should run BDF2AIPS on each to separate files.  If they are really identical in frequency structure but presumably at different observation times, you can use DBCON to make them into one.
