The approach you have of copying the CL table is incorrect.
The CL table of the first file has records for the start, end,
and perhaps intermediate points of the scans in the first
file.  The second file has scans at different times and so
is not properly described by the CL table of the first file
(times as well as source numbers).

The correct approach is to copy the SN tables from the first file
and then run CLCAL on the second (and subsequent files).
