Yes, I had initially worried about the binning in time, but the effects were too large to be explained by that alone. However, I believe I have now identified the problem.

It appears that TBAVG is not smart enough to ignore the autocorrelation data. If I make a copy of the data without the autocorrelations, results are now identical for the two methods of averaging.
