I do not know what went wrong with BPASS - perhaps you should try again 
and look at the BP table with PRTAB.

I tried making a data set with the RR polarization of one antenna 
flagged.  Then I ran BPASS and got what I expected - blanked out 
solutions in RR and good solutions in LL.  Therefore, I do not expect a 
there to be a simple bug in BPASS and have no real idea what has 
happened with your data.
