Unfortunately, if the data have been flagged directly with
no FG table then the visibility values can no longer be trusted.
In fact FITLD notes numerous fully flagged records and does not copy them.
It does not tell you about e.g. flagged channels within a spectrum when other channels
in that spectrum have not been flagged.

I think you are stuck with the input flagging and can only use AIPS to improve upon it.
