Actually the help file said nearly this - in that it said the files are 
the output files from FARS.  Those files will have the correct order.
You are feeding the transposed files from DOFARS ignoring the fact that 
DOFARS also leaves the FARS output files behind.  DOFARS is a procedure 
that runs multiple tasks, FARS is just one of them.
